If you receive a new software update notification, it's better to use command line (via terminal) to call the software update/upgrade manager. One main reason is that you will be ensured to enter the super user password, and if there's a problem, you will know it via the terminal.
Software update :
sudo update-manager
Synaptic package manager :
sudo synaptic

sudo update-manager
